Problem with ports connection of a circuit (PEX)

After we extracted the netlist from layout, which contains all parasitic parameters, we found that six ports were directly connected to the VCC (short circuit) in the netlist. However, these six ports should have been discriminated correctly in the result of LVS.We use calibre for LVS and PEX.Thank you!
