epm7128slc84 programmer

I use a programmer to copy CPLD EMP7128slc84, after reading the source CPLD I record the buffer check sum then program the target CPLD after programming I read the programmed chip and check that the buffer check sum is typical to that read from the source. Although that after inserting the programmed chip it behaves different in some function.
any one face similar problem.
by the way, the CPLD is the only paramter changed in the circuit (i.e after programming).
 

Maybe source CPLD was protected against reading, something like Code Protection bits in MCU.
