No company will facbricate your design based on your design file...
You'lll need to confirm to their design file and other design constrainsts to get it fabricated.

You should try using FPGA in case its possible...
I've not used Assura, but in Hercules and Calibre , such warnings are controllable using certain options.
May be you can look for some similar option to modify your runset and give it a try.

I guess that widely depends on your design and application.
I've once used an active RFID chip with over 500 gates with a mix of analog and digital.
But if the design and applications are basic and simple you may come up with a design that used in all less than 100 gates.

I've a GDS and i have the coordinates and the layer number where I'd like to put text.
The original GDS has no text, How can i write another GDS (or modify the same one) so that it contains the text along with original goemetries. ??

3D for sure is most accurate as rightly pointed by urslen,
However we do not always go for 3D , it varies from design to design.
3D takes lot of time and produces lot of data for analysis and simulation.
