I am using Mentor PADS Layout software.
Do I need to select "Plated" box in the Pad Stacks Properties for non-electrical drill holes? In what cases should I use "Plated" function??

as you have already mentioned in your post "electrical holes" if you need to have an elctrical connection than make holes Plated otherwise make them Non-Plated(i.e. donot tick Plated box). Example of Non Plated holes are mounting holes.
