When you use FPGA editor, all your actions are saved to a log file in the project directory. The name of this log file is usually the top level of the project with an "_fpga_editor.log" appened to it. This is a text file that you can either convert into a batch file or convert into a TCL script.
I would suggest deleting the log file and then opening fpga editor and do only the commands you want performed. Then close fpga editor and use the new log file to create your script or batch.
