Errors when doing LVS check using Calibre

Hi all,

I am using calibre to do lvs check. I got a lot of same kind of errors like below

ERROR: Cell VIA12_2cut_N$$178120748 is referenced but not defined.

Actually, I am using Encounter and export the gds from Encounter, stream the gds into Virtuoso, and use the gds streamed out from Virtuoso for lvs check. After I imported the encounter generated gds into Virtuoso, I found beside the top cell, there are about one hundred cells generated, they are called top_VIAxx (xx is a numeral). I found that all top_VIAxx cells were those via cells manually added in encounter after automic PnR for correcting some drc errors. I do not know why these via cells were not merged into the top cell when imported into virtuo.

I am not sure whether these vias cause the above errors.

Can anyone give me a help?
