Debugging using break point

I am new to mcu programming....i want to debug my code using breakpoints...can i know what are the rules to be followed for debugging using breakpoints..

From where the breakpoint must start..is it from while loop in main program or at any point we can start?
where shall i need to end the break point and how to check values....

can u give me few suggestions?
