Does any one have any information/experience on whether it is best to keep the CML latches ( Master/Slave latch )in a D-flipflop design the same size?
I need as small an arpeture as I can get...

You can use the master and slave latches the same size.

The aperture is controlled by the hysteresis of the latches. As you assume the input levels and clock to the CML are of the correct levels, then I don't see any need to have different sizes between the master and slave. Just make sure your first latch output swing will be enough for the second to latch correctly.
