I think your idea to change the geometry in EditFEKO is really good, to run the geometry in matlab you just need a command !runfeko filename
Did you draw the geometry by inputting the point coordinates in EditFEKO and then use matlab to change the coordinates later?

Apparently, FEKO doesnot have an option for me to add a isolation resistor, I read Pozar book and come up with the new simulation as in the picture, the quarter wave transformer has the impedance of 50*sqrt(2) = 70.7 ohms, but still, S11 = -2dB and S12 = S13 = -10dB...

We cannot plot the radiation pattern but only the Array Factor, then you can apply the linear array theory, if you have a linear array!, to get the phase, and use a simulation tool such as FEKO to plot the radiation pattern
