Using PEX8311 in 16-bit mode

I am going to use PCIe chip PEX8311 + Cyclone3 chip. Cyclone chip is connected to the local bus of PEX8311. But, unfortunately, I can't provide 32-bit width of the local bus because of limited quantity of pins in Cyclone chip. They are required for another purposes.
I thought I could use 16-bit bus. But I found that two 16-bit words are being transmited at each write/read cycle.
It's great, of course. But what I have to do in order to write/read a single 16 bit word?
