what kind of relay can be use to accept the "HIGH" 5v output of a D FF to drive another 12v ~5 amps device?

Also, what is the best way to make a clock for my D FF that pulsate every 2 seconds?

Hi,

You can use transistor as switch which switch on or off a relay.
The TTL o/p go to the base of the transistor.

Bye

How do you detect flyback when a motor is stuck?

Try a solid state relay such as Fairchild HSR312.

You can put buffers or inverters in between FF and the relay.
They can be paralleled to sink/source current enough to drive
the relay.
