Find efficient way to update bunch of timer counting status

Dear all,
I would lik to get some advice from you guys that, I need to have about 64 individual time counters to count time for each registor. I have one timer which is going to use this purpose and some other general purpose too. How can I handle effectively instead of doing all counting calculations indside the timer interrupt routine.
