Is it only one pin?
The reason could be
program not work, and you have tri state outputs,
pin not set to be output - how about TRIS?
pin source too much current,
pin oscilate and you measure DC.
solutions:
show us your soft,
measure pin state with AC - while oscilating there will be voltage...
Some time ago I have searched and I failed with proper chip solution. I am not sure if you calculated, but your battery will be able to power 74LVC chip (only) for about 4 months...
What does it mean "can't get simulating" LTSpice simulation don't work, or simulation is not like you want?
I am not sure what you would like to get, but in your circuit you should connect any resistor between Vout and GND - it could be very high - 10^12 or more, to allow LTSpice to calculate...
Some time ago I had similar problem. Finally I have decided to increase volt level for transmision. This solution I have finished on the simulation stage, but I think you could adopt mos level shifter (schematic from google)
with quite high resistor and 1.8 or even 1.2 V transistors it should...
I am not sure from your photo if there is sediment in your tank.
Similar etch problems could be when your solutions cease to be acidic. If you have sediment there is insouble Fe(OH)3.

For LiIon bateries internal resistance is about 20 mohm (poor battery, asume 50 mohm), so if you get 1A there wll be 50mV drop!!! You are still much above 3.2V.
For two batteries in series you lose a lot of power for voltage cut off - your 3 hour it is very good result.

in theory everything is fine. in practice there are parasite elements. Assume you have long wires, dirt contact etc. and there is serial resistance.
For calculation assume 1 ohm, with standby current it is 30mV volt drop, while in transmission stage (for instance initialisation) with 1A current...

Your data can not be explained with physical phenomena. Please do explain - If you get 1V what does it mean - it will be 4 or 10 pH ???
