The output of Boost converter is not negative. The input and output of boost converter have the same polarity.

It is Buck-boost that has inverted output. And the reason is because of the topology. During ON state the indutor is in parallel with the source voltage. This builds the inductor current. When the switch is turned off the inductor current continues to flow in the same direction charging the output capacitor in opposite polarity.
