I'm going to design a photodiode transimpedance amplifier.
I have two types of photodiodes, some of them can be connected
anode to ground, some cathode to ground. In first case the output
voltage is going to be positive, in second - negative.
Is there any difference in circiut's performance if you reverse
photodiode connection (noise, linearity)?

Assuming you are talking about microwave frequencies out, you want to be running as in Figure 3.
