what causes the clipping of a portion of the negative cycle of the output voltage signal? [/quote]

it may be because your j fet is not symetrically biased. and thus your transistor is going to cut of
try to:
1- biasing your transistor symetrically
2- apply smaller voltage at the input

Your Q point is not in the centre. If you want proper amplifcation properly bias the JFET
