How to include system noise floor in jitter analysis?

Hi,

Let say I want to analyse the jitter for my pll. For simulation, I used PRBS data and check the output jitter. Is it including system noise floor? If not, how to include system noise floor in the measurement?

*still finding the true meaning of system noise floor.
