Because of that we saw few reference designators are duplicated. 1. How can i find duplicate reference designators? Based on the number of entries i need to see whether i can manually change them or is there any way to do it automatically.

I'd imagine that a little netlist edit / sort effort would at least let you eyeball the "few pages" worth of instance names for duplication.

SRC is schematic rules check (may also be called ERC, electrical rules check). Maybe your tool does not care. Maybe your tool offers some "auto-renumber" feature that could straighten it out for you? Some schematic entry programs I've used, do.
