If you are referring to normal x86 motheboards then you can start with chipset datasheets from Intel,AMD,Nvidia etc. For Example:
https://www.intel.com/design/chipsets/P965/documentation.htm

Intel does give out some reference designs but I am not sure if they are available to the general public. Also you'll be needing one hell of an experience in designing such complex boards and also expensive design and simulation tools.
 

Modern PC motherboards are designed by teams of experienced people.
Maybe you can design an earlier board, like with an 8086 processor?
