I am using 4 pin crystals: part No CA4-25.000-18-3050-X

But datasheet shows internally as a two pin crystal
How to connect 4 pin ??

You don't connect the extra pins - just the two with the crystal connections. For a PCB you would add pads for the extra two pins but they would not be connected to anything.

Shall i connect the rest of two pads to ground.
or short them to crystal pins ? as i have seen this is been done in a reference design, but doesn't know the logic behind this

If it doesn't say on the data sheet to ground the 2 spares then don't - they probably aren't connected to anything anyway. Some crystals in metal cans have them grounded. Certainly don't connect them to the crystal pins.
