well u have to keep the supply as noiseless as possible... using isolation circuits is a very good idea..... if u r using a DC source then use reactive components and reduce spikes and glitches as much as possible....
Given you have a noisy power supply, use a differential circuit that is symmetric. This way the noise contributed to both branches will be the same and wont appear at the differential output signal
