how to program FPGA in system with flash and microcontroller

hi every one. I finished my project and test it a lot. So now I know my project works well and now I want to program it into the fpga. Previously I had spartan 3E board so I programed FPGA with JTAG cable. But now I need to know how can I program FPGA in system with help of flash and microcontroller. I am using xilinx FPGA 3s1600E.

The attached documents detail the use of an Atmel AVR for just such a task.

Thanks for reply. I read Xilinx In-System Programming Using an Embedded Microcontroller document but it only talked about XSVF file and how to download it into FPGA and what I want is how can I download BIN file into FPGA. I don`t that I have to download BIN file or XSVF file. But I will go through attached file and see if they can help me or not.
