The flyback will first get energy from the input and then feed itself via a winding in the flyback x'mer and will work continuously until input is removed. Does this answer the question?

I specify which wire to use (First calculating the primary peak current in Full Load & Lowest Input voltage then selecting the wire gauge to handle this)
Firstly we use this core in a different product so the core with this AL value is well known.
Secondly when we order the built x'mer from a manufacturer we specify the primay inductance range of the x'mer (+-15%) so each core will come within spec.

In the RCD Clamp of a flyback x'mer I often see two variations:
I can see they both operate the same but I was wondering if there is any differences between the two configurations of the diodes?

Did you try to short L1 and see if this are better?
Having an additional LC filter after the flyback can make compensation very hard.
See if shorting L1 fixes the issue.
