I have obtained the dispersion curve as well as the transmission plots for my design, but at the points transmission decreases sharply, this should correspond to cutoff frequency, right?

If I understand your question correctly,this may help. Have you tried to create another geometry for the port area? Let say, rectangle for face and another small rectangle for port, so you will have 2 geometries on the same face that you can specify port differently.
