I have both programmers too. But I can't use PicKit3 programmer with my compiler. I use mikroPascal Pro or microC Pro compilers for my codes. Because these compilers don't support PicKit3. But PicKit2 has personal software (on PC) and I use it for writing microcontrollers.
If you want to use 4xAA cell you can by cheap linear low drop-out DC-DC converter MIC5205-3.3BM5 for 3V3 or MIC5205-5.0BM5 for 5V0. If you want to use 2xAA cell you can use MAX1795 (for changing output voltage you need in only one jumper).
Can I see your definition of this copper pour and project Clearance rules? I think you have made mistake in definition of copper pour.

I can't define clearance rule for my polygon. I want to make clearance from polygon on top layer to board outlines. I use AD summer 2009.
I did PICKIT2 two yeas ago. PCB of my device intends for manufacturing by hands. I use it two years and I have never had any problems with my device. You can see picture of PCB on my homepage (**broken link removed**). If you want to read added text I will translate it.
