it deponds on your project. you have basically three choices. 1- use a mcu which had built-in usb.
2- use a usb chip like pdiusbd12 3-use usb<-> serial chips
If you project use USB1.1 , then you may choose AN2131Q ;If you use USB2.0, then you may use CY7C68013 , both are easy to use and both form Cypress Co. Ltd.
unless your project is sensitive to the cost, otherwise, 68013 (around 6~8USD) will be a good choice, as it has several automatic data channels, which can somehow 'DMA' your data from or/and to the FPGA. BTW, I also use this channel for quick run-time FPGA configuration.

I want to know if on Cypress's CY7C68013 is better that ATMEL's At89C5131?
