I am working on DC to DC converter. When doing matlab simulink implementation of the same, time it takes is more for lesser values of inductances . What is the reason for that?

Possible reason:
The smaller inductance responds more quickly, causing shorter switching cycles. Thus you have more cycles in a given time, and the simulator has to calculate each timestep repeatedly, until it finds convergence.
