I am confused with the following questions: design a real time logging of events based on the teeth of a spinning gear being monitored by a hall-effect sensor with respectn to an encoder tied to the shaft of the gear.

What they want, please gave me some clues

Most likely you will have to count teeth of a spinning gear with a hall-effect sensor, convert this count to RPM or speed and record it every second, minute ..
The same you will have to do with pulses from two-wave shaft encoder but because shaft encoders also give you information about direction (waves are shifted by 90°) you will have to record RPM (or speed) and direction of rotation ..
