i want to generate 50khz frequency two pulses for my power electronic circuit...i fis figured out how to generate 50khz frequency...now have a doubt how to create two pulses with a delay

By "two pulses with a delay", do you mean that you want your two pulses to be out of phase?
 

I haven't used the Arduino PWM libraries but I'm sure you can realize it using that. One idea could be to use the output compare module off the same timer module to initiate the PWM output at different starting points and ending points. This would enable you to offload the PWM generation to hardware and do something else while the outputs are being driven. All you'd need to do is define the points at which to drive the outputs high and low.
