Parapin Parallel Port question

I have been successful in using parapin in my C code to output and input TTL signals over the parallel port. In addition to the motherboard port I have done this on computers with a PCI and pcmcia cards.

I have now run into an issue on some new mother boards (Intel Atom) where I can successfully output levels but can not input. I get the same level reguardless if there is a high or low level on the pin. I even went so far as installing a PCI card in addition and found that the PCI card functions but the port on the mother board does not.

I have verified this with 3 of the same motherboards. Any suggestions?
