I am looking for open source/open hardware projects that have Eagle source files or at least gerbers freely available. It can be anything related to PIC, AVR, or maybe even other MCUs or FPGAs.
Do you know any such projects?

AVR is completely open source and ready to use,
Arduino incorporates AVR chips with them and you have hundreds of schematics available online
Also you can get Arduino bootloaders free of cost
AVR ICSP programmer schematics and firwares are also available online.
Just do some google search and you can rock the same
few years ago I used for my project Cubieboard II and it is "open-hardware" and on it's WWW page they distributes hardware sources. I don't konw how it is today, but this board was working fine.

so far I have found:
1. Arduino boards and shields (obviously)
2. Chipkit boards
3. Olimex boards (some of them are open source)
4. Sparkfun boards (many open source stuff)
5. Maximite project for PIC32MX is partially open
6. PIC32MZ bare bones
7. Video experimenter shield for Arduino is also open
