Is your vsim command line missing -novopt (turn off optimization) in it? If the design is optimized you won't have access to anything but the ports.

Read up on the optimization features in Modelsim. It will improve the time it takes to run a simulation if you turn on optimization for the blocks you can ignore.

Please do not use the -novopt switch to gain visibility. Do use the -voptargs switch to control visibility. The most common one is

-voptargs=+acc=npr

This preserves visibility to all nets, ports, and registers.
