In a mix-signal circuit layout, analog nmos 's b always connected to analog gnd , digital nmos's b always connected to digital gnd. But actually they are the same p-well. How to pass the lVS if we seperate the analog GND and the digital GND. Or what do we usually do when connecting the SUB?

Hi,
it's a very simple solution.
Just make a same lable between AGND and DGND to GND.
Only for the LVS.

I am sorry but I could not understand. What do you mean by "Just make a same lable between AGND and DGND to GND " ? Do you mean that we change the label to GND and after LVS we change it back?

Depending what kit/process you are utilizing there are usually marker layers that will denote the different sub connections within each sub-block which eventually tie to the one substrate connection at the top level.
