low pass rc filter on microcontroller inputs

i am using ds pic 33ep512mu814 3.3v in that i am using 40 io as outputs

and 40 io as inputs, for inputs i am using low pass rc filter r= 1k c= 1nf cutt off frequency is 159khz.

my doubt in worst case if i need more outputs, can i use the io with rc filter for output will there be any problem are issue

also i need help in conferring the qei (quadrature encoder interface) on rpi register in ccs complier) in this chip the qei pins are not fixed they must be mapped in rpi register

It depends on your output load, since your 1k resistor is going to form a voltage divider
