human chromosome classification

I'm doing my thesis right now. The title is human chromosome classification using Backpropagation Algorithm.
In pre processing the image i found some difficulty. The Skeletonization of binary image is not until the end points. How could i made it through the end points? Do I need some filtering for removing the branches in the skeletonization?
Could anyone help me the code? Thank u very much 4 the help...
