how to set some DFF not scan replaced?
 

it depends on which tool you are using

in Magma, you can do 'force keep'
 

Agreed with wy21century. Synopsys Design Compiler would have the command set_dont_touch.
you have to 'set_dont_touch' on the flops you do not want to put in scan chain.
