how to send data via usb port between at89c5131 and Linux OS

could anyone guide me or give some idea how to make this

The reference design from ATMEL, provides a great starting point, since it includes a complete firmware for the AT89C5131 which enumerates as a CDC, and as I think, the CDC driver is provided with the USB protocol stack. you could easily open the generated CUAA port created by the USB CDC layer.
