Computing extinction/optical density in FDTD

Hi,

I have my own 3D FDTD code which computes the near-fields for a two-dimensionally periodic metal (nano)structures with a normal incidence plane wave.

I want to calculate the extinction/optical density i.e. -log10(I_t/I_i). In other words, I need to compute the transmitted intensity (at multiple frequencies). I have found a multitude of articles where people do this, but none where they explain exactly how they do it. I'm especially confused about a situation, where the particles are on a semi-infinite glass layer, which I also want to be able to handle. I think the regular surface equivalence theorem does not permit this kind of heterogeneity.

If I just forget about the glass layer at this time, then how should I compute the transmitted intensity in the farfield (in the direction of the incident plane wave propagation)?
