Assume you have a polygon on z = 10 and you want to build a hole (any shape) on it. Please create the shape on a fictitious layer. For example, you can create it at z = 15 where z = 15 does not have any other polygons. Select the polygons on z = 15 and use ADV EDIT->BUILD HOLES AND VIAS FROM SELECTED POLYGONS.
