Although there is no gap in top layer and three-dimensional schemes in Altium, when I place top layer and bottom layer sheets, there is a gap.

Another question is this: I used a lot of MSTEPs for the connection between MLINs in the ADS microstrip circuit. But if I look at the layout of the circuit, no box is visible. Whether it is mstep or not, the layout is the same as below. But when I remove msteps in schematic, s parameters change. In short, I did not understand the logic of the mstep case in Altium.

MSTEP has no layout, it just models the electrical effect of a step in line width. For large steps, that effect can be significant.

Regarding your Altium issue, I wonder if there is a (non-zero) line width of the polygon boundaries that is missing. Did you check overall outer dimensions of such an element?
