Make sure it is not hidden:
If you plan to use a ground plane, you can hide ratsnest lines for the GND net by selecting View → Connections → Hide Net and then clicking a pin connected to GND.

It could be two things,
Go View/Connections/Show All
Or
You have asigned GND layer as an Internal plane layer in which the Through holes Connected to gnd will not show Rat nests but The SMDs should still show gnd rat nests.
