Common mode noise is worse in isolated SMPS cf non-isolated SMPS?

the short answer is yes, the former is worse than the latter ....
 

Typically the main source of common mode EMI in a flyback is current injected from the transformer's interwinding capacitance. When the flyback is non-isolated, most of that current will return through the local GND, rather than flowing to the source or load, resulting in lower CM EMI.
