via masking in altium

Either alter the padstack or do not output vias on the soldermask layer when creating the boards manufacturing data.
 

If you double click the via and open the via properties, there is an option to "Force complete tenting on Top/Bottom" in the lower right hand corner. Keep in mind that the via tenting options are a "lower priority" than other soldermask voids (like pad expansions, fills, etc.). So if you have a via placed inside a SMT pad, the pad's soldermask expansion will result in the via being unmasked even if the via is set to be tented.
