Yes, you can program anything you want in your flash. You need an EDK project that has the the flash interface. Then in EDK you go to "Device Configuration" -> "Program Flash Memory".

I highly recommend to use an existing xbd from one of the demo boards which is closer to your custom board as a starting point.
Modbus can work over serial or Ethernet.
If you need to implement MODBUS over a serial connection then all you need is a UART and a processor (NIOS is very good)
If you need MODBUS-TCP then you need an Ethernet port instead of UART.
