first,you should define within your design parameters like length, position etc..
then in the optimetric you should define the range of these parameters, and analyze.

when doing on chip measurements, the two ports may be very close to each other.
the isolation is to eliminate the coupling between the two port.
just place the two ports with the distance the device under test should be measured, and preform the isolation test.

about advantage and disadvantage between them:
they are two different area, so you can't compare between them.
most of the RF MEMS subjects refers to passive devices, while most of RFIC is active devices.
about future vision, in my opinion any radio device should...

it is depends in the purpose of the boundry.
for an example, if you are looking for radiation pattern of antenna, use the radiation boundry.
They are two different boundaries.
Re: inductance question

i saw this phenomena many times before, it is not a mistake.
my guess was that the inductance is decreasing as a result of the skin effect.
and after it increases because of the parallel capacitance of the net inductor model.

When the number of passes increase it doesnt meen that the solution is going to be converged, sometimes it goes to the opposite way.
you may adapt hamidmoghaddas suggest,increase the number of passes.
dont warry about the convergence process, look just for the converged (last adaptive)...

It's depending on the configuration you want to use the spiral (single ended or differential).
By connecting it with differential excitation you may use only one port between the spiral terminals.
by connecting it with a single ended excitation you need to define the ground reference...
