Please tell me some thing about use, limitation and scope of Scripting and programming In PCB Design.
What tools are good for that (can tell with the example of allegro or CR5000 tool)
which language is more preferred?

I think CR5000 is a good designing tool. i saw many feature which are not available in Allegro also, because i am using both the tools.
I am agree with abhi "cr5000 and allegro both are higher end software ,they dont provide interlinking".

You can export the Library from the Board file. that will be Local lib for that Board and after that you can do the forward annotation for that.
Just go to the CAD file manager>select the file>Right Click> Action>Release local Library.
Set the path for this Library or keep exported library...
