I think you can use PT100 or PT1000 for this project (RTD sensors). 3 or 4 wire RTD sensors can sensing temperature at long distance, whoever 2 wire sensors rtd can measure temperature with a little tolerance. you can simply connect rtd to your micro controller and measure temperature...

You can use non-isolated power supply, it is very smart but it is not safe for use for all subjects. whoever you should use just Resistors and Capacitors for making AC voltage

Do you have feedback on your design?
If you don't have feedback for controlling switch then you don't hope that your output will be stable (it is depended to it's power, if you consume high current your voltage drop P=V*I).
Also I think it will be dependent to your device specifications.

If I got it : I don't think that malfunction caused by 0.6 v because most electronics device components can support this difference on that voltage .
maybe you replaced rechargeable battery that charged at higher voltage than 9.6v.

Actually Freewheel Diode use for keeping electronic switch instead of inrush revers current made by relay coil's and preventing and clogging this current in the electronic circuit.

I think these fans unable to build convection between to parts at your home. could you use greater and stronger fans. it seems very weak to be able to operate properly.
Second you should close and clog all of side around fans so that is improve their efficiency.
I think at first time you should make a hard image (make backup DVD) by windows tools or other software such as Acronis then you can work on it .
i think you try to disconnect laptop's hard and connect it to a pc and scan all drive and all files by pc anti virus clean all virus.
