I think that the bits are coded using differential Manchester technique. You should search for a decoder of differential Mancester. It is not a difficult circuit, as i can remember. It constist of two or three flip-flops. But i can't help you more. I searched my old notes but nothing. Try the net

i think that 8bit MCUs will be No1 for many many years. I don't think that more than 8bits are needed at MCU level.
8051 of intel is an example. Even now, many companies are producing chips with 8051 architecture (Atmel, Dallas, etc)
AVR series of ATMEL is another example.

you can use BASCOM which is a basic compiler for AVR microcontrollers. It supports commands to communicate with a compact flash and also commands to handle a fat16 file system

i think that it is not very easy but not very difficult to build your own card that is connected at the XT bus of a common PC. XT bus is the half of the ISA bus. If you PC has ISA bus you can connect it there

I think that compact flash can not connect serially using UART. As far as i am concerned the Multimedia Cards and not compact flash cards do have serial interface (SPI) which is not quite compatible with UART interface.
