Before applying the changes that you suggested, I should say there is a problem in the first V ref (pin2) I have no stable signal so first v out (pin 1) is zero.
By the way, Output of (pin S) sensor on pin 3 is around 0.8 which I think is normal.
After using different values of load caps (15pf and 12 pf) for crystal, it was not precise at all. It was just sometimes faster and sometimes slower. it even has drift in one day. So I realized caps are not the issue.

I knew that the breadboard test was not reliable I just wanted to do this test before testing it on PCB, However, I did not to expect to see such drift with caps. This time I will test it with 12pf caps on PCB and I will share the results here.
By adding 15 pf caps to the crystal it showed different behavior but it is not still accurate.
Without 15 pf caps, ds1307 was about 20 seconds faster per week.
Then I made two circuits on bread board by 15pf caps.
After one week one of them was 12 seconds slower and another one was 18 second...
It is not really complex to test short circuit. Simply with continuity mode of multimeter I checked + and - of power output, then surprisingly I heard the beep sound.
can't we say output caps are the reason? If so, do I must to change them although I have the voltage in the output.
