I guess you need to be more specific, you could roll your own IR based protocol easily, this is simpler and cheaper than going with IRDA but the drawback is that you will have to implement your own error correction etc. Also you probably will not get as high a speed as you would if using IRDA. So.. you really need to spell out what you intend to use the IR communication for.

For a very basic understanding you can also refer to any book on optical communication. Like Optical commnication by John M Senior ,its deals with theory as well as circuit designing of IR and other optical devices !
